The park area is divided into 6 zones: Apetlon - Lange Lacke, Illmitz - Hölle, Podersdorf - Karmazik, Sandeck - Neudegg, Waasen - Hanság and  Zitzmannsdorfer Wiesen.

Neusiedler See - Seewinkel National Park was founded in 1993, but as early as 1991  Fertö-Hanság Nemzeti Park was founded on the Hungarian side. The national park is the first Austrian cross-border national park.
